The Scottish actress, 24, has starred in two series and is hugely popular. It is understood her decision to leave was mutual.
At a screening of the Christmas show last night Mr Moffat said: "The final days of the Ponds are coming. That story is going to be a heartbreaking one."
Smith said he would miss Gillan, who joined the show with him in 2009.
She is to star in a BBC drama as model Jean Shrimpton.
